To find crystals in Nier Replicant, all you have to do is go to the Barren Temple north of the Facade. Here you should be able to find them on the ground, you can also purchase them for 2400 G each in the material shop next to the King’s Mansion.
You can only get to the place North of the Facade in the second half of the game, but these crystals are essential as you’re definitely going to need to upgrade your weapons in the game.

Make sure to keep purchasing crystals as a last resort and only do that when you have a lot of money on you. You can easily end up exhausting your cash over them in the game, which could be used to purchase necessary items.
Crystals are also used to complete the side quest titled, The King’s Mask. Though you will earn up to 10,000G for your effort making either purchasing the crystal or finding it well worth your efforts.
