If you know you beat them all, then you will have to check back at their locations and kill them again. A possibility is that the game might have glitched and not registered the kill.
Another thing you can do is complete all side quests. There is a chance that the foe you eliminated is actually someone else. But a similar one appears during a side quest and killing them is what will count for killing all infamous foes. And of course, you should complete the main story as well.
The most common infamous foe to miss is The Riparian Troll. You can find it inside the Dale Family Tomb. Its entrance is blocked by Devil’s Snare vines.
