The best way to earn Faction Tokens is by completing all Faction Activities. These activities will pop up as you progress through the story mode. As you keep completing the regular story missions you will get a choice of choosing which faction you want to join.
Now, once you join a specific faction, you will get certain extra missions. You can think of these as side quests in the game. Completing these side quests will give you some rewards which will include items like Faction Tokens.
